Yeah, definitely hard to not be a monster-big Tyrael fan, he's badass from the name on down.
I'm a big fan of Cain, he's always been in the games and I love his scholarly obsessing, toiling away in thick tomes year after year by candlelight trying to save the world and no one ever seems to believe him.
Also a big fan of Farnham -- they did a nice job with him, balancing how the horrors of the cathedral wrecked him and turned him into a slobbering drunk while also making him so freaking hilarious.
Mines actually Bartuc, the Warlord of Blood. Great power always comes at a cost. The other is Lachdanan, honorable even through death, now if only he makes good on his promise of finding a way to help you. More Lachdanan please!
I like the stories of Nihlathak and Lazarus. Both men who were once good and both corrupted in different ways. Their downfalls are really interesting and the fact that you get to learn their stories as you move along and then ultimately confront them...it's really great. I've written lots about it on this forum.
Actually, come to think of it, the tale of Aidan, Leoric and the others of that family is strangely elegant in its tragedy. The sins of the father are passed down from one to the next to the next. I mean, we're dealing with three generations in the lives of a cursed family. That one retcon behind the Dark Wanderer's identity was pretty moving. That sort of ennobles the Dark Wanderer in my view.

Be it through hallowed grounds or lands of sorrow
All in the Forger's wake is left bereft and fallow
Is the residuum worth the cost of destruction and maiming;
Or is the shaping a culling and exercise in taming?
The road's goal is the dark Origin of Being
But be wary through what thickets it winds.

Zayl is definitely not the D2 necro, though it's been speculated / hinted superficially (to my knowledge) that he could be making a cameo in D3. He's definitely a fun character.
I agree about the Aiden retcon, and it obviously also neatly plays into all the hints that Leah is going to play a huge role in D3, with some clear reverberations from the fact that she was conceived by a Diablo-infested Aiden and Adria. Lineage (like the cursed family as well) always seems to play a central role in the Diablo lore.
Tyrael hands down. There is no one even close to surpassing him as my favorite character, though Diablo himself would be second. I always preferred the series more for it's cosmological entities than its humans.
PlugY for Diablo II allows you to reset skills and stats, transfer items between characters in singleplayer, obtain all ladder runewords and do all Uberquests while offline. It is the only way to do all of the above. Please use it.
Supporting big shoulderpads and flashy armor since 2004.
As far as depth of character goes I'd have to say Marius was the best character. He was the most conflicted character who felt intense guilt at his cowardice when he didn't go to hell forge in D2 to break Bael's soulstone.
I like the story of the angiris council as a whole and specifically what we have herd of Aurial (Hope) although Itherael(Fate) and Malthael(Wisdom) are close behind.
Lachdanan Is probably my favorite Human.

If that made sense to you, Bravo! I think I even confused myself...
I find Linarian to be the most intriguing character for me so far. He is the origin for the order of necromancy (well technically through exposure to Trag'Oul) and I would love to hear more about his fate since The Sin War.
People don't like characters that have already died and done everything they could that much. And maybe it's not that, maybe people just don't like dumb characters that free a prime evil and screw big time one the more loved characters (Tyrael :P)

No but Karybdus was supposedly loosely based on the D2 necro according to Knaak in an interview we did with him some years ago here on Dfans.
I'm a big fan of Izual's story as well (shows that Angels aren't perfect :P).
Lachdanan Is probably my favorite Human.
I just love the evil bastard.
