Extreme G Racing 3 for the GameCube. It's a racing game that gets ridiculously fast and ridiculously hard in the higher levels.
I think I've got that for PS2 laying around somewhere. It did get pretty tough towards the end with all the engine upgrades. I never could quite beat it, but my neighbor didn't seem to have any trouble.

The choppy movements of the monsters and all the characters, along with the blockyness of those early 3d polygons made the game extra creepy.
It's a bit like the Terminator 1(movie) where in the end arnie's robot interior is fully exposed and he's all jerky movements. sometimes old scary - yet funny.

I loved both of those as a kid but don't remember them being all that hard, just a little puzzling at times. Which for those that like puzzle solving games, I'd also suggest the NES version of Shadowgate, at least I remember it fondly.
The choppy movements of the monsters and all the characters, along with the blockyness of those early 3d polygons made the game extra creepy.

i played megaman on my old 8bit machine, but it was called Rock Man. I wonder if that is because it was some kind of generic 8 bit adaptet version.

Embodiment of the Scarlet Devil. Look it up on Google. That entire genre is called "hell of bullets" with good reason.
Also, Magi Nation was an incredibly hard Gameboy Color game I played when I was a kid. Loved it to death, but I never did get very far. There was so much grinding in that game.
Myst was pretty impossible though. I tried playing that when I was little, and I just went through flipping every switch and turning every valve and then I gave up. Now it won't even run on my computer.

The first one was the only Final Fantasy to really present a challenge, and the remakes of it have changed that. I wouldn't consider Final Fantasy to be a challenging series. Of course, that isn't to say they're bad, 4 is quite possibly my favorite game. I think 1 and 6 were also awesome, the rest were good, but not amazing.

I beat the original Final Fantasy on the NES with the classic team: Fighter, Monk, White and Black Wizard. Without anyone once biting the dust. There were a few close ones though...
Also beat Final Fantasy 2 and 3 (American versions) on the SNES without a full wipe. I love Cyan and his infinite counter glitch, btw. Fun times.
Some of Final Fantasy 7 was tough, only because of Emerald and Ruby weapon.
Same deal with Final Fantasy 8 and Omega Weapon. I only beat him once and I hope to never see that a**wipe again.
Never played Final Fantasy 9. Looked too "kid-ish" for me.
Final Fantasy X was OK. That Monster Arena, though......OI!
Finally, I don't know whether or not to admit to not only owning Final Fantasy X-2, but completeing it as well, as I may be admonished by my fellow gamers. However, I own, and have beaten, Bayonetta. So admonish away, I guess.
The only tough Final Fantasy I've played was Final Fantasy 3 for the Nintendo DS. Not being able to purchase Phoenix Downs and some of the toughest and most unforgiving bosses equate to me beating something in an incredibly absurd and excessive fashion while Zoobi gets me a coat with very long sleeves.
