I thought it would be fun to brainstorm and share ideas of rune effects for various skills. I will start the Demon Hunter with Molten Arrow:
Shoot a piercing arrow that hits targets for a percentage of weapon damage and leaves a trail of fire, dealing Fire damage per second to all enemies who stand in it.

Crimson: Explosive lava, explodes on impact giving a radius of lava at the end of the line
Indigo: Makes the Arrow a seeking missile
Golden: Arrow deals extra Damage and stun effect
Obsidian" Arrow hit target with less damage but if target is killed it will spawn four shock spike traps around the dead enemy that llay waste to surrounding monsters
Alabaster: Arrow turns holy and upon impact causes bleeding and will explode on impact cause holy AoE

Shoots a piercing arrow that causes minimal fire damage. Upon initial impact with an enemy, Dog the Bounty Hunter is summoned as a pet for 30 seconds. Upon being summoned, he walks up to and binds individual enemies -- rendering them motionless for 6-10 seconds. The theme song to his show plays quietly in the background while he is summoned. Cool down between summons: 2 minutes.

I make sure people go to jail. The only thing more fun is Diablo 3.
• While walking in the molten area, the enemies deal damage AND a huge blade porking them from the ground with firedamage, dark magic.
• Sending a single shot of arrow makes the molten effect, when a enemy walks inside this area once more, the area sends a wave of fire in both directions, like its a pulsating stream of fire in a short amount of seconds.
-changes it to poison arrow
-shoots 2 arrows at once
-increases flame size, causing insane damage if you walk through the trail of fire
-upon hitting an enemy, splits into 3 arrows that cause individual fire walls
- After shooting, the trail starts spreading to the sides (in a Diablo's-Firestorm-spell fashion)
- Fires a heavier, non-fiery arrow that knocks enemies to the side, or makes them tumble. Maybe it explodes when it reaches the ground.
BTW, does anyone know what will happen to the spell's name when we add a rune to it? Becouse a "Molten Arrow" that is actually ice (with a rune) doesn't sound good. Maybe the rune changes the skill name too.

I was thinking the same thing, but I think it would be kind of confusing to have multiple names per spell, so I'd imagine it will stay the same.
Molten arrow no longer leaves a trail. Instead, when a target is hit, the arrow explodes, causing lava to flow from the wound, dealing damage over time. Additionally, the target leaves a trail of fire on the ground as they move, lasts x seconds.
Crimson Rune - amplifies the molten arrow, widening the fire and doing more damage but makes the range shorter(width and damage increase with rune level)
Indigo Rune - the Molten Arrow, in stead of leaving a path of fire, fires off an intense moving fire wall that deals much more damage as it passes but leaves no trail behind(width of fire wall and damage increase with rune level)
Golden Rune - makes the path longer and reduces the resource cost(probably hatred)(length and resource reduction increase with rune level)
Alabaster Rune - causes the rune to have a much narrower path but after hitting a target chains to a new target leaving a new narrow fire path(number of targets increases with rune level)
Obsidian - any enemy who dies while on the path explodes creating a small, short-lived starburst effect of fire that has the same effect as the fire path(size of starburst effect increases with rune level)
Crimson: no more piercing effect but when it hit an enemy it deals fire damaget over x seconds, if the enemy dies the corpes explodes dealing out Y% fire damage in a set radius.
Indigo: nice flaming multishot!
Obsidian: the arrow leave behind a poisonous trail and deal poison damage
Alabaster: when the arrow hits the first target it deal out electrical damage and stun the target, also it splits into X lighting arrows.
Golden: add X% Arcane damage (x depends on rune rank)
Crimson: Reduces range on Molten Arrow shot by half and deals enhanced damage, upon impact creates a spread of 5 firewalls behind target of first contact (imagine a rake).
Indigo: Reduces damage on arrow and changes to a frozen arrow. Arrow now leaves behind an ice trail that slows and does tick damage, upon impact a Frost Nova is cast with target as the epicenter of the nova.
Obsidian: Arrow loses fire/molten effect, becomes a black ball of energy that slowly moves towards intended target.
Golden: Shoots a thin beam of light that bounces onto 10 targets, with each subsequent target receiving less damage.
Alabaster: Converts arrow into a wave of energy that does knock back with reduced damage.

* Fire lingers on the enemies, causing dot and fear for a few seconds.
* Improved projectile speed. It's almost like she casting a vertical firewall.

Ice - Freezes targets that walk through its path.
Arcane - silences them
Poison - poisons them
Lightning - stuns them
Each would be slightly altered though.
Ice - shorter range
Arcane - AoE
Poison - trail lasts longer
Lightning - shoots out from the main path.

As for the names of skills when runed I think its as simple as "crimsion molten arrow" something like that
