I've actually made a similar-ish suggestion in the past. I think that, generally speaking, this is a good idea. My implementation would be slightly different.
The mystic would allow you to "enchant" class-specific items. You would enchant them with skill-specific stats (like +7% damage to Locust Swarm, etc.). This would effectively allow class-specific items to get an extra stat.
The mystic would offer two services, basically. Enchanting a specific stat or re-rolling an existing stat. The former would be more more expensive (gold, mats) the latter would be less expensive but still a viable gold/mat sink.
Enchanting a specific stat would allow you to select which stat you want for your item. The value of that stat would not be in your control. Rerolling an existing stat would just allow you to get a new value.
Skill-specific properties would not appear on items anymore.
An item modified by the mystic would not be able to be traded until you removed her work. This is to preserve the value of the gold sink in that any "work" you put into the item is not for resale value. It's for your own personal use or bust.
The main difference is that this allows class-specific items to have increased power for customizing your stats to your build. Instead of an amorphous stat that the mystic modifies, you're simply tacking something on. This could make class-specific items too powerful, but most of the skill-specific properties are not sought out enough that I don't believe that would truly be a problem.
At the very least it would open up a lot more gearing options. I know I have been running a lot of different Firebats builds lately and if I were able to spend some resources to get mana reduction to Firebats on my Zuni's helm, that would be excellent. As opposed to "shopping" for a Firebats SoJ.
Granted this could be seen as something that discourages respeccing too... if the costs are too heavy.
