There really are benefits to one or the other in my opinion. The marquise ruby vs emerald has been debated ever since they were available. I think the answer is simple. Look at your weapon: when you are viewing your DPS you are viewing the minimum damage + the maximum damage / 2 and multiplied by the weapons APS. Contrary to popular belief, you will not always hit your average DPS. it will largely fluctuate to where between your weapons minimum and maximum values your damage was determined and whether or not that hit was critical. By inserting a ruby you raise the minimum and maximum values of the weapons damage whether or not the attack is critical. An emerald will only increase the amount of damage if it is critical. If the weapon has a low minimum and high maximum - leaving much room for fluctuation - it may be better to raise your minimum as much as possible. Some weapons that are notorious for great fluctuations are daggers and 1h crossbows. Other weapons notorious for much higher minimum values are 2 handed weapons like Skorn. If the character sheet is describing a situation where the damage is small between ruby and emerald the data might just suggest a more balanced approach to what contributes to your average DPS. A situation where the ruby offers significant damage boost would suggest that you would benefit greatly from improving the minimum and maximum values of damage, which ultimately is what your damage is multiplied and compounded on from damage modifiers (core stat, critical strike, %elemental, etc). So when those multipliers come into play the strike will inherently do more. What you see is an ebb and flow of damage values and critical hit damage, when you lack in one, the other will display gross change.
Another point of discussion is whether or not the marquise is appropriate. That largely depends, again, on the weapon. Simply put, the marquise gems are designed to most improve the very elite of gear. To make the best just a little more "best." Because for the vast majority of players, you would net better gains from an entirely different weapon upgrade as opposed to the gem upgrade. Again, you'll see an ebb and flow for that as well, depending on the market.
