If I get an item that says "Lightning skills deal x% more damage" and I have a weapon that has +lightning dmg on it would the damage of the weapon get a boost or will it only increase the damage from my spells?

No, all lightning damage will get the boost. If you do not use a skill that does convert your damage to an element, the lightning part will get boosted.

If you have a lightning skill that converts all your damage to lightning, all your damage will get the boost.
