Basically, each class has a "main stat" that will increase that class' damage: for barbarians it's strength; for demon hunters and monks it's dexterity; for witch doctors and wizards it's intelligence.
When you put a gem into most items in the game, you gain one of those main stats, so you want to be adding the gems that go with the main stat for your character.
However, some item slots make gems add different stats (you can see what these stats are on the gems themselves), like the slot in a weapon or in a helm. When you add a green gem to a chest item, for example, you will get +Dexterity; but when you add a green gem to a weapon item, you will get +Increased Critical Hit Damage.
Anytime you increase your main stat, your damage will go up. But your damage will ALSO go up if you increase your attack speed, your chance to critical hit, your critical hit damage, etc. There are lots of ways to make your damage go up in D3.
Gems don't really play a HUGE role in the game (they are helpful but not 100% necessary) until you are at level 60 (or close to it, anyway), so if you aren't quite there yet then you've got some time to play around with them and figure it out.

I thought Emeralds only increased crit and chance to dodge, while Topaz increased mana/arcane power...
